Plot summary

Two years after the events of Final Fantasy VII, the planet begins healing itself from the devastating attack from Meteor, but a strange disease known as Geostigma has arisen that is killing off people, especially children. Cloud, who is also infected with the disease, has secluded himself from the world, being haunted by the demons of his past but has a service that helps the children infected with the disease. Tifa's Bar, 7th Heaven now becomes an orphanage for children infected with the disease.

The survivors of Midgar begin to re-construct the devasted city. In the centre, is a remembrance to Midgar's unfortunate event. The president of the former Shinra, Rufus is also residing here in a wheelchair. He is also infected with Geostigma and must use a wheelchair. He is using the Turks; Reno and Rude to bodyguard him and also hires Cloud to be one too. He is undergoing searches on the effects that Sephiroth's death had on the Planet.

Three unknown figures appear, who begin searching for Jenova's remains to complete the Reunion. The leader of the trio, Kadaj claims that Geostigma is due to the Jenova Cells corrupting the Lifestream and somehow knows Cloud, referring to him as brother and 'traitor. Vincent Valentine suspects that the trio, once obtaining the remains of Jenova can create another Sephiroth. Loz, the more physically strong of the three begins to attack Tifa at Aerith's church. Tifa, after many attempts finally loses and is knocked unconcious. Cloud returns to this church where he discovers her and brings her back to 7th Heaven.

The three begin kidnapping the children who are infected with Geostigma to their headquarters, The City of Ancients. Kadaj tries to persuade the children that the Planet is really the killer here, inflicting this disease and that they should rally together against it. Cloud, after knowing the whereabouts of the trio from Rufus, begins chasing them down on his bike, Fenrir. Along the way, he has many flashbacks of his past and hallucinations of Aerith. He finally locates the trio, where he confronts the leader Kadaj. Kadaj manages to "mind control" the children and surrounds Cloud, ensuring that he cannot escape.

Kadaj begins calling him a "traitor" and is about to execute him, when Vincent Valentine manages to save Cloud. The two return back to Midgar, where they find it in havoc. Kadaj has unleashed numerous monsters known as "Shadow Creepers" to attack the people, and is seen in a room with the cloaked Rufus summoning "Sin Bahumat".

Sin Bahumat wreacks havoc on the newly re-constructed Midgar, but fortunately the entire party returns back for an all out brawl with it. Meanwhile, Kadaj is still searching for the remains of Jenova, situated at Aerith's church but Cloud is hot on his trail. The two confront each other in a one on one battle, but is cut short due to the rest of the party arriving in "The Sierra" (A new aircraft, named after Cid's assistant Sierra [Shera in the US]).

A scene switches (exact order of this scene is unknown) where it shows Cloud, sleeveless looking towards a large building that is descending immensely fast. A dark figure appears from the top and jumps down. The rubble and debris begin flying at fast speeds, and behind it all is the infamous Sephiroth, with his Masamune.

"I won't just be a memory..."
